Each level is treated as a different stage in the game and it comes with its own checkpoints. Once you move on to the next level, you cannot come back to the previous level unless you choose that specific mission from the Mission Select screen in Fortress of Doom.
In order to unlock Fast Travel, first, you have to reach the end of the level. Defeat any bosses and kill all enemies. This will unlock fast travel for you. Now, to use fast travel, you can only travel back inside this very level to different checkpoints. Head to the marker and choose the checkpoint where you want to travel back in the same level. You cannot choose a checkpoint of any previous level that you have already completed.
