Materials can be taken by killing enemies as they drop loot. They can also be taken by opening containers. In the early stages of the game, you will not be able to use the materials for upgrades. This can only be done after you have completed the Hotline Phone puzzle, where you communicate with The Board.

When upgrading a weapon form of your choice, you will notice that in order to upgrade the weapon form, you will need certain materials. These materials are special to the various locations of the game. And the only way to get them is to go there first and collect them from enemies or by opening containers.
